Issued! My visa is in the mail as I write this. If anyone else is in a similar situation, don't give up hope. Two years cohabitation is not the be-all end-all of this visa. I've read over and over again on this forum that applicants for the EEA FP do not have to supply financial information/evidence that they meet maintenance requirements to live in the UK. I was planning on writing "N/A for EEA applicants" on any financial questions on the application and blacking out ...
