Well, It means that we can offer national Minimum wage to our employee?

Yes, as long as you pay the min wage for relevant year(s), it should be fine.
As for working time directive, that is actually something workers can opt out of, as it's a directive and not a law. I guess the HO will not accept employees who work more than 48 hours per week, even if the employee has opted out.
What other legislation are they referring to?
