HOME OFFICE GAVE NEGATIVE RESPONSE AFTER ECS CHECK

My employer recently has done ECS check . and surprisingly it came negative.

I applied for tier 1 entrepreneur visa on 2013 Oct.
I have been refused on 30th april 2014.
I attended hearing for our appeal on 10th jan 2015 and court dismissed my appeal on 5th feb.
then I applied for permission to appeal to first tier tribunal which has been refused as well.
then I applied for permission to appeal to upper tribunal on April which is still pending.

I called to Home office and the lady said i can work until decision not made. so i believe home office gave wrong information to my employer. couple of weeks before, i got a call from Capita Contact. They mentioned that their system shows that i am illegal. I told them my case is still on court, how can i be illegal. then Capita update my application status.

So i believe home office doesn't have up-to-date status of our application. so can any one please tell me how can i sort it out.

Any help or suggestions will be highly appreciable . thank you in advanced.
