It sounds like you may have been issued a confirmation of PR card already (and in error).
A SAR fom UKVI may help clarify what the HO has on record about you.

Thanks noajthan for your reply. :) The main issue could be WRS, because he didn't re-register (or at least he doesn't have any evidence of doing so) when changing jobs during the first year. I received my COA today, dated 16/October...what a relief!

Timeline
EEA2 application sent: 19 September
HO received: 20 September
COA: 19 October (dated 16 October)
RC: Waiting for it

It is not uncommon for IOs to become confused with the EEA regulations (simple as they were - they've become excessively complicated recently.). You can complain.
