When she applied for Naturalisation your passport was valid, and if you renew it it does not effect her application. Secondly naturalisation certificate reference number is mentioned in your wife’s application so it’s ok. Even if you renew passport it can be seen by HOMEOFFICE that it has been renew...

Apply all of your children for Naturalisation on Form MN1straightaway, as you have ILR so your children are eligible for that. don’t waste your time and money for their ILR. However for your wife wait till July when she will complete her long residency and apply for her ILR on 10 year long residency...

AN means (Adult Naturalisation) Form.

No need to mention anything in ILR form and there is no need to attach covering letter.
