If you also have accommodation in UK, your wife passed English test, I don't see why another visa application will be a problem. Her clock for ILR will restart once she's in UK, you will need to pay again the fees, but for the rest your circumstances seem completely reasonable for another applicati...

The online application allows you to fill upto 30 trips, but it doesn't calculate the number of days outside UK, you still have to manually enter that. For the remaining trips, I provided an excel.
