Naturalisation isn't a continuation of the immigration process - it's a separate application and she should enter all the correct details as they are now. If you are not applying on the basis of being spouse of a British citizen then you don't have to submit a marriage certificate.

If you did not need to meet the English and LIUK requirements for ilr, then you tick NO to the question.
