Yes, employer does not need to know why/where I have been in my annual leave but my understanding is that I need to prove that I have been in annual leave while I have been out of the UK. Now the first question still remained: Last day of the travel was not fully covered by a full day annual leave....

I found a new job and the new employer has issue a Change of Employment CoS for me. But I changed my mind and I want to continue working for my current employer. Will it affect my current Tier-2 leave to remain? or my future immigration applications?

I believe there are no restrictions with extensions. So, anytime before expiry of leave. However, you should not apply for ILR sooner than 28 days prior to completing the qualifying period for ILR.
