By "apply" I meant applying for a certificate, not the naturalisation process as a whole - which we started in June 2020.

That's what I did - applied via naturalisation route. It seems that the second page of passport application consent document which mentions extra documents does not apply to naturalisation. Update: as I expected, my passport was delivered to the wrong address, luckily I established contacts with them. It took roughly two weeks to process the application.
