Family Member of EEA national Living Different city?

Hi My Girl friend got good job in Wales and i have job here in London i got Family Member of EEA national visa from past 3 years 2 years to go then i can apply for IRL. I want to know would my status effect if we are living in different city we see each other every other week. We stayed together in wales over 6 months but my contract finished and sadly i have to come back to london and got job here.
After 2 years when i will apply for IRL would HO will object that 2 years we were are not living together?

In case of married partners there is no requirement to live under one roof. However, in case of unmarried partners it may cause problem for future application.
