Calculating qualifying period to apply for ILR

Hi all,

I am on Tier 2 (General) visa. I got my Entry Clearance valid from 11.04.16 till 11.05.16
I could not travel to UK before it expired & had to apply for vignette transfer for a later date. I got another stamp of Entry Clearance on my passport valid from 22.06.16 till 22.07.16 & I travelled to UK using this second stamp. My question is, while applying for ILR should I count my qualifying period 28 days before the first stamp or the second one?
My BRP issue date was 17.06.16.
