Do you have a letter from the Home Office confirming your ILR? I believe that should be sufficient evidence. Not familiar with applying for a replacement BRP, but I think that could take a while.
And secondly, when we make the application to apply for citizenship should we apply for our daughter on the same application or do we need to apply for her separately because she is just getting registered as a british citizen?
When you have input your own application there will be an option to include family members, in your case you would select child under 18 and the system will adjust the input screen.

This is not correct advice. The child still needs to be registered as British on form MN1. If not, your daughter might be stateless. And a stateless child born in UK is automatically UK citizen. So it might be that you do not have to apply for her and pay.
