Thank you for this. I am writing a cover letter as asked by the Passport office. I have to mention that my son is automatically eligible for British passport but cannot find it in the policy guidance.

I called the passport office to confirm and they said to send a covering letter with all details.

Yes, provided you got ILR based on PBS route and not 10 years long residence. I was on Tier 2 (General) got my ILR on 5 year route last week.
