It goes without saying that you should apply for extension asap. Even if the JR is a success, it'll take a while for the results to have an effect.

there probably will be no news until at least mid-January regarding the JR, as the decision on our application depends on the verdict of the Indian Doctors' case, which is unlikely to be announced before that time.

as i understand, a single visa refusal shouldn't be a problem in the future. just be very clear about the reasons for refusal when asked at the embassy and immigration control
