I don't think he can get any public fund.they considered your child medical situation.it is not a permanent resident it is leave to remain visa.you can't take any public fund.

My question is when we submitted the FLR (HRO) application
What is the processes?
Do they take the payment first?
Or
Do they send a biometric first?

I think you should apply for ILR LR if you are eligible, because they refused you 245(d) not 322(5), but I am not sure that are you still eligible for LR as they refused you in March where 14 days gone already but still you have chance for JR, I will suggest you to do both if possible.
