I understand. As an EEA national you would have been lawfully present in the UK from 2008 to 2012 even if you were not resident here. As your spouse is not British, you need to have held ILR for at least 12 months before applying for naturalisation. So the earliest you will be able to apply is 10th May 2019.

Why you want to keep it? Just do as informed in your ceremony invitation letter.
They may need to have the BRP to hand if they have a young child who is not yet British. Luckily, since they went via the EEA-route, they have the option of keeping their biometric data without facing a £1000 fine.

Yes the passport fee just comes out as part of the process. Doesn't indicate success/failure. But you will get it refunded if your naturalisation application is not successful.
