In my last tier 2 application (change of employer) I left my NI number as empty
while I actually have one. The application was successful and the BRP issued
had my correct NI number printed on anyway.
You don't need to worry. Changing end date with sponsor note is normal - that happened with both of my previous CoS's and all the applications were successful.
Update: DX delivery finally had my BRPs, but they are still being delivered to my OLD address (despite that I've already submitted "change of circumstances" form and received an acknowledgement from UKVI saying that they now have the NEW address in their system!)
