They have the right to be with you longer than 3 months. You might have issues on your way out but they can't legally do anything since you are an EU citizen and a family. If you do not intend to stay in a Schengen state longer than 3 months, no need to register. You will be considered a tourist.

You are living in the UK. You can apply from there. You should check the processing times with the Germans but it can be anywhere from few weeks to few months.
