Just an update: my wife submitted her naturalisation application on 29/03/2007 via NCS, it was delivered to the Home Office on 30/03/2007. I think they forgot to change February to March. I checked yesterday and it was 3.80 at end of february It make sense then. I would advise you to call up ho and ask them regarding ack. If I am not wrong NCS are charging 268 on 31st March and on 2nd April they are charging 500 +. Fees should be 268. It is HO's problem if they delay in their internal processing. As far as you are concern you have submited form on 28th.

I think it depends. in some cases it reflect straightway (but under pending)
and some it is not. I may be wrong though
