by far applying as a spouse of irish citizen is the fastest route. but on the flip side, if her personal circumstances change half way through the process (for instance you’re no longer together, which i don’t hope of course) then it will have a massive impact on her application.

it depends on so many things but in a nutshell there’s no correct answer to that question. that's not the 2nd stage. your application is still at the first step by the look of it.
in the second stage, they clearly stated that your application has been initially processed and is being moved to the second stage of the processing.

If you read here http://inis.gov.ie/en/INIS/Pages/WP16000022 in section 7, it's clearly stated that if you need your passport that quickly, you should apply when you come back from your trip. Applying now and requesting your passport straight away is clearly not advisable at all.

This means that your application hasn't passed the second stage yet. So they're still performing checks and only after that, the will send you a letter clearly informing you that your application has now been initially assessed.
