Just to let you know, that I posted back on my case and my ILR was rejected, for self employed they are just considering self employed proof. They did not consider my permanent employment at all which I submitted along with my application regardless.

Thanks for sharing your experience. Can I ask now that you have limited leave to remain, does that mean that you have to complete 10 years from this year onwards, or what? When will you be eligible to apply for your ILR?

Just to update here. Based on the evidence given our ILR was refused however we have been offered a LLR (spouse) if we pay the health surcharge. To the OP: I was in the same boat. I have my appointment today.

I think its just an organisation thing. What I have done Is made sure that I add the appropriate description with all the uploads.
