A person cannot apply for ILR = indefinite leave to remain outside the UK.

Can your wife alter her travel plans and travel after you both get your settlement?

You don't need to inform the Home Office when you get a new passport, so there is no issue for you to worry about.

When you apply, you can show the old passport and the current one.

The route with less hassle is the route suggested by AUHS.

It is better to seek for a second job that pays a fixed salary rather than self employment, as it is easier to verify earnings from salaried employment than self employment.

You have received useful advice from the previous posters. You should vehemently challenge the allegation that suggests false documents were used for an application and get it removed from their immigration record. I see no reason why you shouldn't challenge the refusal if the documents are genuine....
