I have read that if you are about to travel to Malta without obtaining visa, you must travel then with your EEA spouse, otherwise you have to obtain Schengen visa as usual. I can not move you can ask for your passport back if you need to travel. It will not affect your application (and in some cases might speed up the process, depending if the application is in its final stage).
