when you would vary you would vary the circumstances of existing application and not make a fresh application , existing application can't be valid till biometrics are submitted . You should be okay as they cannot treat it as a fresh application, while you are under Section 3C. You should get an appropriate refund. If you don't complete your biometrics in-time, then your application will be invalid. I just don't see how you may vary an invalid application. I have checked my bank balance full amount of 1051 has been taken out, I did mention on cover letter this was application to vary . will the difference be returned or they have classed my application as fresh application ? .

In order to vary previous application only difference of previous and new application fees is required so in my understanding they treated your SETO application as a fresh application and your variation has not been accepted but I'm not sure if this refusal decision will affect over your SETO or no...
