I think you don't need to worry about it . You will only need to return your BRP after receiving naturalization.

UKVI needs to send a clear instruction with new system regarding old BRP but they havnt dine anything for the moment so don't worry your FLR would be valid.

We did not receive any email from them after submission. They gurus on this website also said it's not mandatory to receive this email and payment confirmation email would do. This makes me even worried

The payment reference number on application I guess is there a different number as it is all we could find on application form.

Wrong advice by user loveman. “Proof of application” category explicitly states only to upload current passport and consent form only. Life in UK and English test can go in education category and marriage certificate can go in the other category. Apologies This the the way the person in UKVCAS done...

You can upload all of them in proof of application, where it mentions name of ducument you can highlight the document you are uploading Ex.life in UK, degree certificate to support langauage requirement etc
