You have to only submit the current foreign passport. Any expired passport that she used to enter the UK does not need to be submitted. If I recall, she can set the ball rolling now, before her current residency permit expires (I think you can start this process 3 months in advance of the expiry, is that correct?) Put the SELT and LITUK both in 'Educational'

Put a cover letter in 'Other' (I don't think this is mandatory so there's no category for it).

You don't get any confirmation when you leave the UKVCAS centre. All they do is take biometrics, and scan anything which hasn't been already scanned beforehand. If you already scanned everything, then there'd have been no need for them to scan anything else. They don't keep any original documents. ...

You can travel anytime. The main benefit of UKVCAS is not having to surrender your passport anymore.
