She can use her degree then. For SET(O) her qualifying period is the last 5 years and you do not need to prove anything.
She can immediately apply to naturalise after ILR, when you get your British citizenship.

This says that the immigration officer may authorise someone who can obtain a leave to remain to go through eGate in order to obtain leave to remain under said categories but someone who has already obtained a leave to remain(e.g. ILR) does not need to obtain anything per se. What am I missing?

What do you mean by each year ?? The rolling calculation under absence rules requires that you should not have been absent from the UK for more than 180 days in any 365-day period, so nothing specific to a calendar year. Do you have more than 180 days of absence in any 365-day period?
