the HSMP will use your previous reference number for your application and they will act on the new application appropriately and would not dwell on the previous one.

Hi guys, I got EC with the grace of ALLAH. Here are my time lines Applied for EC= 23rd Aug Got passport back with interview sticker= 22 Sep Interview = 6 Oct Got passport back =8 Oct. I am thankful to the members of this forum. Regards Rao Rao, congrats. btw, what is the effectivity of your EC?
