You cannot "regularise" your stay from within the UK. He will have to leave the UK and apply for a visa from India, providing he can find a visa he qualifies for. But to be honest there's almost zero chance of the British embassy in India granting a visa to someone who's overstayed for 5 years.

I find it hard to believe that the Home Office does not have a record of your ILR in their computer system, regardless of your SAB showing up a lost file.
