She needs to send the original WRS letter with other original supportive documents to apply for PR. If she can't find the letter, it means her PR application will be incomplete.

Rights of EU citizens to live in UK after Brexit, doesn't guarantee it will include the rights to work. You can live legally in UK but you may not entitle to work or study. So be careful when you are interpreting any news about the EU citizens' right after Brexit.

I think once the EU citizen becomes a British citizen, the partner will be entitled to apply for British citizenship as well after 3 years of marriage.

Would you post the link what you used to apply on line? As far as I know it is not possible to apply for BC on line. It must be sent by post with original documents to Liverpool Office or throught NCS service which is a partnership with Home Office.
