If you reach the required 5 years minus 28 days on your current tier 2 visa, then extension is not required. You'll incur extra visa & IHS fee as well and as you said will delay the ILR process.

Try convincing employer that you'd rather go for ILR and request them to provide necessary letters.

Did you try to access ukvcas website with same credentials? If you apply again, make sure you disable any ad-blockers on your browser that you may have and allow all cookies, including third-party cookies on the UKVI website just on the safe side. Yeah, online statement is fine. Latest 1 month bank statement that has your salary entry. Make sure the statement is within 1 calender month of your application submission date.

The other option is to continue your studies and work 20 hrs a week for this employer (or the number of hours allowed in your Tier 4 case) and once you complete your exams/course you can switch to SW full-time.

You can switch from Tier 4 to SW visa after your completion of the master degree, but switching mid way is a different situation.

Do you want to cancel your studies/tier 4 visa & go back to full-time on SW visa?

You still need to list all those leaves when you were out of the UK when working with your previous employer and attach a cover letter explaining the same + the email from HR saying they no longer hold that info after the merger. As long as the leaves are within the limits you should be ok. Are let...

As long as pro-rated salary is meeting the minimum salary requirements you should be OK, however, if your hours were reduced since the initial COS/visa allocation then the change should be reported by employer to UKVI via the SMS system.

Letter content looks fine, however, the start date of employment 10 years back could be confusing as max stay on Tier 2 was 6 years.

If possible see if they can just mention UK start date as per tier 2. But if they don't, you could add a cover letter explaining the start date in the employer letter.
