I wonder when the 6-month waiting period actually starts. It's been 6 month today that they received my wife's EE2 application. Is it already overdue? Or the 6 months start from the day the money was taken or from the date on COA?

Yes, probably my wife's Residence Card is more important at the moment. If she gets it and then I successfully apply for citizenship she could also apply for citizenship within 3 years just before her RC expires.
