You are overthinking - the biometrics appointment is just that, for biometrics, it is not relevant to your application date or the date of referee declarations. Your document list looks ok.

None of those documents are required as you are under UK ILR.
Your passport(s) with stamps in/out covering the period are sufficient for residency.

Route to ILR is not relevant - you just have to have ILR for naturalisation.
You are correct, you can apply as soon as you got your ILR BRP, providing you meet all other requirements.

Your proof of status is your naturalisation certificate and your EU passport. When you apply for the new EHIC you provide these as evidence, for example. What is your immigration history? Are you an EU citizen or non-EU family member of EU citizen? In that case you are actually required to apply.

Friend won't need to advise anyone - dual citizenship isn't actually a status in law, and the UK allows dual/multiple citizenship.
Unless she has used the foreign passport perhaps in any legal arrangements but even then it shouldn't make a difference.

I understand HMPO retains the Travel Document - can't say what happens with your original passport.

Do you have a P60s or Council Tax bill for the missing year?
Or other official documents/correspondence, such as HMRC, DWP (Child Benefit or Pensions)?
Have you worked with the one employer throughout? You could ask them to write a letter confirming you have been employed by them from/to.

Unlikely one would be refused on this - for six months, and yes they could ask for details if they wish, that's why pre-handling with an explanation or documents is recommended.

You don't really have to summarise your earnings and tax ... just provide your P60s or maybe Council Tax bills.
You are proving residency, not earnings.
