You have ILR so you can stay as long as you like.
The BRP card is evidence of your status - it is not a visa. If card is expired your ILR is still valid, but an expired card won't be accepted for Right to Work/Rent/Boarding a plane to the UK/etc.

I'd be more worried about being safe in Afghanistan .... note there would be no British consular support if you face issues from the government there, as you count as an Afghan citizen when in your country of origin. A British passport in itself is no protection.

No - ILR is under immigration regulations, naturalisation under the nationality act with separate requirements. ILR would not be revoked in that case, unless it was proven to be obtained fraudulently.

I would always leave it a few days more, no need to rush and potentially make mistakes in the application.

Don't think this is an issue - Permanen Residence/ILR is by it's nature permanent (with some conditions). The dates on the card relate to the validity of the card.
