Also add a note that you are returning your Home Office Travel Document (HOTD). HMPO will retain your HOTD and issue you with a British Passport. The HOTD will be sent for safe destruction.

Unfortunately, you are illegal in UK since your visa expired in March 2021 and you overstayed. You can not apply for ILR atm. You need to seek professional legal advice asap to see what options you may have to regularise your stay in UK, otherwise you risk deportation. https://www.citizensadvice.org...

1) Yes. You can save/edit as many times you want. Just keep logging back at least once in 4/6 weeks, if not it might get deleted. 2-3) You get 2 months (45 working days to be exact) after submission to attend biometrics and submit documents after online application. You must follow the documents checklist generated for your wife and daughter. You should upload documents in the individual section allocated to your wife and daughter on the UKVCAS portal. Both are separate applicants.

Documents will arrive also in another 1-3 weeks.
No need to notify banks. You can possibly change it on the electoral roll if you wish, HMRC, companies house etc.
Its not a mandatory requirement as far I know.

Provide details in the notes at the end of the application or cover letter for the second job.
If I was you, I would just mention an end date to bypass the question and clarify in the notes/cover letter.
The online form does not cater for two existing jobs which is a flaw.

Also, they will need a PBS extension in Aug 2021 (before current visa expiry) and apply for ILR in Dec 2022 as advised by @secret.simon already.

No. This documents checking service is a waste. UKVCAS staff just follow the checklist knowing very little/nil about the requirements. As long you upload your documents in any category you are okay. Your referees should both be UK residents. Not necessarily a British Citizen for both though.
If someone who lives in UK is temporarily overseas on vacations etc, that is a different thing.
