The same thing also happened to me as well. They returned my old passports with the second stage letter 8 months after I applied. In my case, I have a long travel history so I can only guess that they're checking all the stamps in those passports.
Also, having a big travel history can result in delays in processing your application as they need to check all the stamps in your previous and current passports to ensure that you've met the conditions of your visa.
A few people on this forum have mentioned that they're able to re-enter the country with the original approval letter and their re-entry visa.
