I think you need one more extension. You can apply for ILR 28 before you complete 5 years in UK. So if you entered UK on 31st Jan 2008, you can apply on or after 3rd Jan 2013. Provided satisfied other requirements.

Guidance note, para. 122 says different story. One should not claim earning which is paid as reimbursement. Get a letter from your employer. In that letter, you can use Total Gross pay (including travel expense) and same Net figure. Letter from employer can be used instead of payslips.
