I dont think the home office will extend on the payment as they may set precedents, and they always say make sure the fees are paid on the day of the application or the application will be sent back. however as mention on the earlier post from the moderator try to ring them to explain the situation ...

I dont think there is a need to attach a covering letter with your application unless you have some documents missing and you need to explain to the UKBA why and when you planing to send them.
