The sponsor is not required to submit original ID documents with the application for their dependents. You should have submitted certified copies of your passport and other ID documents.

In terms of getting the documents back, I think you should contact UKBA regarding this.

Although your points do make sense due to the main applicant on the tenancy agreement relying on some sort of benefits be it Housing or Income. 1 - IELTS - you need 4.0 or more in Speaking and Listening. Writing and Reading are not required however I would suggest not to fail them. As it says, it is just a discount under the rules of occupancy by the Council(s). So this does not count as a benefit.

It should be fine this way nothing to worry about. Just make sure you meet the all requirements including the financial (£18,600 annual salary).

Can you give details of you existng VISA as well please.

It may be that you do not need to apply for FLR and can directly apply for ILR through SET(*) application.

If you are applying for an ILR for your wife, assuming she was holding either a Spouse VISA or a dependent VISA. You would need to maintain the income support level of money available to you on weekly basis after paying rent/mortgage and council tax bill.

The UKBA will have full details of yourself including that of your partner about the Spouse VSIA application and its outcome. On this basis a Visitor VISA will have higher probability of a refusal.
