You can take a punt by going to one of public PEO in person appointment and applying for it, you never know, the caseworker may grant you ILR.

One of my friend was in the same situation and he applied at Liverpool PEO and was granted ILR successfully but it's just a risk.

Depends on which country they were born in.
As an example, if born in India, then the child will be Indian national.

When did you receive the determination letter? and has HO appealed against the Tribunal decision? If they have not, then the usual process is you will receive a call in letter from your BHC, to submit your passport for visa stamping. Means two things
1. Your appeal has been allowed so your mother will be issued with the visa.
2. Secondly your fees of £80 will be refunded back to you.

You need to apply for FLR (M) first immediately follow with SET (M) application

You can apply for MN1 for your son since you are settled now.

Assuming you have received naturalisation certificate before the referee's date of signature, this should be fine.

Can you check if you have got ILR (Indefinite Leave to Remain) stamp on your passport?

I'm assuming your parents are/were Malaysian national from your post before getting settled in 2005.
