Yes UK NARIC statement is sufficient. You can also submit the letter from university if you wish although it is not needed.

I don't see a need for submitting both old and new SA302's. Just submit the new, however hand carry the old one and all accountant documentation submitted to HMRC at the time for the amendments to be made etc, so you can clarify if at all it does come up.

Should be no problem at all, infact you are not required to show letter of absence for absences lesser than 30 days. However, you can also provide email communication to show that it was not possible providing documentation from your ex-employer regarding this 2 week absence.

Your scenario appears to be a genuine mistake and sorted out back in 2013. I don't believe this should pose a problem as you are not making any amendments retrospectively prior to your ILR in 2016 (and for the sake of obtaining your ILR). You should be fine. Since you have had your HSMP visa since 2004 (prior to 7th November 2006), you do fall under the HSMP JR and transitional arrangements should ideally apply to you. Earnings is claimed on gross taxable income.

So do you have payslips showing a total gross of 40k vs P60 showing 32K?

This is likely going to be pulled when reviewing all your 5 year history. How much did you need to meet the earnings criteria? Would you have been ok with 32K?

When you applied for a second time from India, that is entry clearance which resets your ILR clock. Your 5 year continuous residency period would start from 16 Sep 2013.
