Don't confuse the advise that the National Insurance line give you (assuming this is what you mean by NIN) to what HO requires in terms of the immigration rules/EEA EU rules.

The higher level income is NOT required when your children are British. Yours are not British. Just being born in the UK gives no special exemptions unless the child is British.

Irish Stamp 4 does help you in the UK. You should have applied for a residence card. What was the reason for the family permit to the UK refusal?? To apply for the higher level of absence, you are asking HO to exercise discretion, which is not always done. You also have to prove that you have a substantial part of your estate in the UK. Aug-16 to April-17 for 270 Days This absence alone (in the last 12 months) will mean you likely face a refusal as it is 3 times what HO permit in the 12 months. They must apply for an extension on FLR(M) and meet all the requirements, English A2 and the financial requirement.

They will have to pay the £500 immigration health surcharge each in addition to the visa fee.

They will only qualify for ILR in 2020.

You will only qualify for FLR(M) once your partner has received their DCPR based on my understanding of what Obie has said. Agree but given the timeline for DCPR and then a postal FLR(M), the OP is looking at many months of not being able to work or travel (as OP has stated the need for travel in a Tier 2 G topic earlier in the month).

She can apply for citizenship as soon as she is granted ILR and has her BRP card, provided she meets ALL the requirements based on 3 years residence, including being physically present 3 years ago on the same date she applies for and the absence limits.

As the OP has left the Tier 2 General sponsor in February and likely a curtailment letter will be forthcoming, applying FLR(M), even if placed on hold pending DCPR, it will not give the OP any work rights as the OP is unable to work for anyone other than the Tier 2 G sponsor.
