Switzerland is not a member of the EU and so the directive does not apply there. Freedom of movement does, however, and it is possible to get a free visa under similar arrangements. One can travel to Swiss on a Schengen visa , IMO. A visa national is required to have a Schengen visa for Switzerland...

No. Work restrictions must be lifted no later than 7 years after accession. That's about the host member state and not about Croatia.

There should be no immigration checks within the Schengen area (except for special events). But having ID is compulsory in some member states (I do not know about Spain and Sweden). Also, airlines most likely will insist on some form of ID which a UK RC is probably not.

As an Irish national wishing to cross the border to another member state the Directive applies. The relevant parts are Article 5 and 6, and Section 2 in the German implementation (see points 5 and 6). Have you raised this point with them?

In theory, you should be able to make use of the free movement directive. This means that passports, marriage and birth certificates should be sufficient. You should also not need to pay for the visa. In practice, the embassy may not subscribe to this. Have you checked their embassy web page?

According to Article 17 in the Visa Code a service fee is possible but I would understand point 5 therein that the visa application can still be done directly with the embassy (and that's independent of the Directive).

Normally six months in a year. Study as an important reason allows a single absence of up to one year. But check if the Spanish have transposed this correctly. The residence requirements for Spanish citizenship may follow different criteria.

The Lithuanian embassy in London confirms (Lithuania allows that only from July this year!!!) visa free travel under the conditions you meet. The Timatic database from the IATA also clarifies this point. It is just not clear what reference database/book those budget airlines use.
