you can claim past 12 months employment exactly before ILR Application. So as per rules;

"where that leave was granted less than 12 months ago, for at least the 12 months immediately before the date of application"

If it is not specified during the interview then I would say your business bank statements from last Last 6 months will be sufficient.

Your Investments before the second application will be acceptable if;
At this time you followed the guidelines for investment and provided all the documents & meet the threshold as per Appendix A then It's not an issue.

Can you clarify that what kind of email confirmation it was? It's not the case when you have reported for employees it must be for each month throughout the period. Have you claimed the employment during the missing FPS-RTI period?
HMRC will respond only if you have reported for every month and your data was lost due to some technical and/or hardware failure. Lost FPS can be recovered by data recovery services if the hardware use had some backup.

Prepare a cover note explaining the document use your case ID number (get it on your Bio Matric Letter) your details on the cover note and send the documents to the address used for ext application, Use special/sign for royal mail service, I believe It will be fine.
