CR001 is right. I'm pretty sure home office don't accept phone marriages.
I know one case, best thing is to wait for outcome and then get married.
You need pictures, calls records to prove your relationship is genuine.

Visit visa got nothing to do with your extension but there is different requirement for visit visa. They normally check that how strong ties you have with your country but in your case I'm pretty sure they will come up with refusal because you living here. It happened with quite few people. If you are completing 10 years in next 2-6 months then most likely they ain't gonna make decision until you complete 17-19 months. i applied for AR and Fresh Application also after the refusal then got refusal on AR but they reconcider my Pre Action Protocol and afyer one month i got approval letter on basis of PAP.

Don't worry about her passport.
It only matters when apply for visa but your wife passport is already with home office so your wife can renew it once you get approval.
