Don't worry about her passport.
It only matters when apply for visa but your wife passport is already with home office so your wife can renew it once you get approval.

Once 2nd application is refused you have fewer options. 1. Best option is to go for JR 2. Claim asylum if you have any grounds for that. 3rd application will not be accepted.
