Myself and our son are Irish citizens and my wife (Non EU) is on stamp 4. We are coming back to Ireland few months ago and we went through the EU queue, the immigration officer stamped my wife (Non EU) passport without saying anything. It really depends who you are dealing with.

She would need to send photographs otherwise how can her pic would be applied to the naturalization certificate. This might be an error from the department. To avoid delay on her application she should include fee+Original GNIB card+photos. This is a normal practice on every application

Baby need a valid passport to travel. Without passport the airline will not allow the baby on board.
There is only exception, in some countries the baby is endorsed on the mother's passport so if this is the case than the baby can share mother's passport to travel.

It can take up to 6 months for the spouse visa of Irish citizen. You can also check with your local Irish embassy as well. See the visa processing times link below:

Yes you have to give DOJ explanation of your stay outside Ireland more than 6 weeks (per year) in the past 5 years.

You cannot just turn up to immigration office and ask them for renewal. DOJ has to send you a letter for a temp stamp 4, possibly for 6 months. DOJ already knows that your stamp 4 is due to expire in 2 weeks. I would say to wait until Friday and if you get no update from them, just write them a lett...

DOJ only want to see if she was employed for the past 5 years. If you have the P60's for the past 5 years that is even more concrete proof of her job. You better to send what ever contracts you have + P60's + her current payslips + current job letter + a cover note that you only have 2 years contrac...

You better to call Karachi consulate. Its not easy to get through to them over the phone . So put your finger on redial. Yes you should have your valid passport + GNIB card + Re-entry visa on your passport to re-enter Ireland. Stamp 4 is a permanent residence card and you can't get it straight ahead. If you get a green card (employment permit) for 2 years than on the 3rd year you will qualify for the stamp 4. There is no difference between Visa Stamp 4 and a GNIB Stamp 4. Its the same thing. If you want to come to Ireland...
