You need to be married to BC, have been UK resident for the last 3 years and hold ILR/PR in order to apply.

Applying through NCS should not affect the time it takes HO to proceed with your application.

NCS is authorized by HO to check validity and authenticity of your documents.

I recommend that you apply through NCS. In addition to checking if you have all relevant documents they will photocopy your documents and return originals to you.

Getting it in writing from HMRC that they refuse to send you SA302 ain addition with a print out should be fine.
Also, include NI and UTR number.

I don't think it will be an issue. As far as I remember you give your passport number when registering for the test.

Maybe I am missing something but the way I see it you have to be living in the UK. The headline of the mentioned section says
Children born abroad to parents who are British by descent and who are now living in the United Kingdom - section 3(5) application

PCN is not FPN and as long as you have paid the you are fine. And even if you have just one FPN you are fine. I don't think your father can apply for naturalisation, unfortunately, and there are number of reasons for that.
