I believe she is eligible for ILR in late 2019 (no absence limit applies to PBS dependants) however you must provide cohabitation documents and prove the relationship is subsisting. Refund time is 90 days which HO written in my approval letter.
In worse scenario HO holds it bcz of AR or New Application But do not worry inshah Allah you will have good news.
