Applying early is possible if you are short of up to 45 working days for ILR, not more than that. That is the maximum number of days you get to enrol your biometrics before your application is rejected as invalid. You will become eligible within 28 days of completing your 5 years, counting from the first visa issue date. The start date of your employment is irrelevant. The rules may change in 2028 so no one can tell you what to expect in 2028 however recent rule changes have raised the threshold significantly...

You need a valid passport to apply as per paragraph 34 of the immigration rules. UKVI can exercise discretion as long as 'the applicant' provides a good reason beyond their control why they cannot provide proof of their identity'. You cannot get ILR unless you qualify. The issue of passport expiry could be resolved some other way. So instead of ILR you can extend your refugee residence again and renew your travel document which I assume will match its expiry. Then you can apply for ILR whenever you qualify

The lower going rate applies for your SOC which is now set at £35,800 (£18.36 per hour)

Yes, you may apply and see if the UKVI exercises such discretion. At the end of the day, you do not normally qualify and so it is up to you to apply or not

Your son can be included in the same application using SET(M) form. Absences do NOT matter, whether long or short.
